I don't remember all the effects of this bug, but the annoying message
disappeared in the past on my Debian/unstable machines, possibly after
the upgrade to gnome-keyring 3.8.2-2. Indeed:

gnome-keyring (3.8.2-2) unstable; urgency=low
[...]

  * Remove obsolete /etc/pkcs11/modules/gnome-keyring-module and
    /etc/pkcs11/modules/gnome-keyring.module conffiles on upgrades.

So, perhaps this bug should be closed and marked as fixed in
gnome-keyring 3.8.2-2.
