I have just tried gedit and it confirmed my theory.

Using those and setting "natural" direction in xorg.conf are equivalent.

Well, it does. This is not a Meld issue, but a GTK one. The
workarounds listed there to set scrolling direction for GTK+ apps will
work for you .
