Hi!
Just to give some feedback on this: I'm afraid this is no bug, but
upstream's intended behavior.

Keep in mind this is no systemd feature, and only implemented by GNOME-Software.
(personally I agree the behavior is bad and I would have implemented
it differently, but changing it in Debian would be a large delta to
upstream's code, and my proposal (basically: perform update on
shutdown in a separate systemd target, then only reboot once) was
rejected at GNOME when proposed a year ago.
