In that case upstream should not install those files:

usr/include/gnome-todo/gtd-activatable.h
usr/include/gnome-todo/gtd-manager.h
usr/include/gnome-todo/gtd-enums.h

usr/share/gir-1.0/Gtd-1.0.gir
usr/lib/x86_64-linux-gnu/girepository-1.0/Gtd-1.0.typelib

If the typelib is used by gnome-todo (only), then it should be moved
into a pkg-private directory.

This needs to be sorted out upstream first.
