Here's a correction to my original report:
None of the players could play the file correctly.

totem plays the file, but fails when you move the seek control beyond a
certain point.

mplayer and vlc skip the first couple of seconds (in my test case 1m48s)
of the produced flac file and mplayer reports:

[flac @ 0x7f364efdedc0]invalid sync code
[flac @ 0x7f364efdedc0]invalid frame header
[flac @ 0x7f364efdedc0]decode_frame() failed
