I also can't reproduce this on the following system:
- standard Debian installation (no GUI)
- add xorg, openbox, xdm (with Recommends)
- add gnome-builder (without Recommends)
when starting from either buster or bullseye.
If you create a new user account on the same system (so your home
directory and personal configuration are not in use), can you run
gnome-builder successfully as that user?

I don't see any of those messages, only warnings about the python3-lxml
and python3-jedi packages not being available.
Those look like messages from gdb? I tried installing gdb, but
gnome-builder still launches successfully, and can clone one of the
suggested GNOME projects and edit files.
gnome-builder can't install flatpak-builder without the Recommends, but
degraded functionality is to be expected if you don't install Recommends.
