Bug#1141647: papers shows a black box in a gray rectangle in the search pane, whereas none is seen in the document

Take a look at the search pane, namely, its last entry: “Trocknen/ AutoOpen ℃ [black box in a gray rectangle] iabler …”; cf. the attachment. There seems to be a slash “/” overlapping the left of the gray box and “r” overlapping the right of the gray box. While there might be some justification for omitting private-use chars (here, U+E009 is probably a placeholder for the checkmark) or rendering black boxes instead, it'd be better to try to extract a proper glyph (here, probably the checkmark ✓) from the document with its fonts and show the glyph in the search pane.
