There has recently been an upload of gnome-keyring, and Michael Biebl,
the developer, says the following [1]:

>I've uploaded gnome-keyring 3.16.0-3 which disables the internal gpg
>agent and instead relies on pinentry-gnome3 and gnupg-agent.

Could you please try with this version of the gnome-keyring, and see if
you still have the same problems? It looks to me that this should solve
it.
