Are you trying to use your smartcard for ssh access?  or for gpg access?
is this a problem for use of non-smartcard secret key material as well?
are you performing these queries under a graphical session?  if so, how
is that graphical session launched?

I note from the bug report that you've got neither dbus-user-session nor
pinentry-gnome3 installed.  Which version of pinentry are you using?
