/boot is ext3.  The problem was that update-grub (via grub-probe) mistakenly
detects /usr (ext4) as readable.

I think I fixed that (see my last mail, asking him to test this on CVS).

Uhm you may be right on this.  Anyway, it doesn't hurt to discuss it in
upstream (if someone feels like doing the work to support for dev versions
of ext4, why not?).
