Thanks a lot, Dh H. After downgrading mdadm to 3.1.1-1 I had the same 
experience as you - "unable to find LVM volume <for root>", "...does not 
exist", timeout and busybox in initramfs.

Your workaround works for me as well (please find below my system and 
grub config info which I could gather now that I have a running system).

Some more observations:

* After having unlocked md1 as my encrypted pv for the lvms including /, 
and exiting the lvm> and initramfs> prompts, indeed the system came up 
but I was asked *again* for the passphrase for md1 which alread had been 
unlocked via the lvm prompt and vgchange -a y <vgname>.

* Later a message scrolled by telling me

"found duplicate PV <uuid here> using /dev/dm-11 not /dev/dm-0"

This uuid is assigned both to
/dev/mapper/md1_crypt: UUID="foo" TYPE="LVM2_member"
/dev/mapper/vg-md1dm0: UUID="foo" TYPE="LVM2_member"

So, perhaps the question for unlocking comes too late (hen and egg...).

I did not do update-grub again so far as I'm sort of satisfied with my 
custom grub setup now and don't want to make booting more complicated again.
