Thanks for the hint.
I have reproduced it 3 times for about 30-50 startups. During last time I 
attached strace to running process, then pressed alt-f4, clicked on close 
window button. It didn't cause window to close and I couldn't find anything 
useful in strace log file. Maybe there will be something interesting for you?
