I would recommend to open independent bug reports for each bug in the future.

> Dropbox -- shows full size, black background. Can have "noise" over it as well.

I wont test this but I have found similar bug report in upstream BTS [1].
Please discuss your issue with program developer there.

> Qjackctl -- shows the smaller size, also with black background of smaller size.

I have tested qjackctl program in my system and its icon looks fine in SNI area
(see attachment). Try to discuss this issue with developer as well.
