The above explanation seems perfect to me. Could we have it in
a README.source file?

I think this is allowed or even encouraged by policy:

  Even if the package doesn't fit the above description, maintainers are
  encouraged to document in a debian/README.source file any source 
  package with a particularly complex or unintuitive source layout or
  build system (for example, a package that builds the same source
  multiple times to generate different binary packages).

Suggested wording in the attached patch (it's basically what you wrote).

(Downgrading to wishlist as this is a documentation bug at most).
