This is a known issue. I am not sure exactly where it was introduced but I 
know how to solve it.

In your openbox config (~/.config/openbox/sessionname-rc.xml or something) 
find </applications> (usually the second last line in the file).

Add
     <application name="lxpanel" type="dialog">
       <focus>yes</focus>
     </application>

Just before the </application> line.
This will set focus to the run dialog when started.

Maybe the package to address is lxde-common, IIRC that's where the default 
rc.xml comes from.
