Yes, it didn't work before as well. I think this is a feature: bookmarks are
for quick access to the folders, not files.

Oh indeed, this is broken, it doesn't work now in 1.10 (the commit has been
pushed on Mar 21, 2014). Previously, you could drag a folder to the empty
space in bookmarks section, then a horizontal line appeared and you could
drop the new folder there so it would become a new bookmarks. Now that
line doesn't appear and you can only drop the new folder into one of the
existing bookmarks - which will move the dragged folder into that bookmarked
folder...

Thanks for finding it. We'll need to figure out how to fix this in 1.10...
