Is it something I should manually check ? The problem just appeared
after the last update to libavformat52...

I installed ffmpeg and tried to play a file using ffplay. I noticed two things:
- the bug is not showing with ffplay: the videos play fine,
- with Totem the bug only affect videos encoded with H.264. Regular
divx files play just fine.
I couldn't find an H.264 encoded file small enough to attach it here,
but here's a link to such a file you can test with Totem (I was able
to reproduce the bug opening this link in Totem):
