Can you please try building ffmpeg from trunk and try with that? If the
problem there still persists, please file a bug upstream according to
the ffmpeg bug filing suggestions: 

http://ffmpeg.org/bugreports.html

Unfortunately I don't know enough about the qtrle encoder to debug/fix
this for you.
