The file I mentioned in the original report exhibits the problem. It
has tags in VORBIS comments, and ffmpeg does not report the tag when
loading the file and looking at the metadata member of
AVFormatContext.

There's really nothing more to say, ffmpeg 0.5 or before doesn't
extract tags from FLAC files, period.

This bug could be made more generic by retitling it to "ffmpeg has
very, very poor support for FLAC", seeing how every aspect of using
FLAC files with ffmpeg is a major pain. That in itself renders ffmpeg
pretty useless as an all-in-one multimedia library.
