Your use of git looks fine.
You probably just need to use either -a or -u option to debcheckout.
Easiest is probably to start over with a fresh debcheckout.
Alternatively you can try edit the .git/config file directly, changing
the git:// line to an authorized git URL (either
git+ssh://git.debian.org/... or git.debian.org:/...). Just beware that
the git+ssh variant has no colon after hostname while the other does -
that difference has caused me many hours of frustration.
...or you can of course leae it be, and we'll inject your change using
git-import-dsc later :-)
