VLC registers itself as capable of handling URLs normally, just like a number 
of other applications (e.g. GIMP or LibreOffice). Nowhere does VLC register 
itself specifically for 'desktop' and if this looks like a bug in Nautilus. In 
fact, VLC does not know of the 'desktop' scheme at all.

Without further details, I'm going to have to assume that there is nothing to 
do about this on VLC side.
