After some chat with upstream I can come to you with 2 known bugs:
1. inkscape was never that great when dealing with a huge amount of
objects. Your document has 15625 objects. Ref:
https://bugs.launchpad.net/inkscape/+bug/410240
2. if you have some particular dock opened (now, or in the past in the
same session, i.e. closing them doesn't help), the performance is pretty
bad; I could reproduce having inkscape stuck for more than 10 minutes
before I killed it. Apparently this happens with things like the
Objects dialog and the XML editor. Refs:

Do you recognize yourself in one of those situation?
Please try to run with a clean profile by:
1. closing all the running instances of inkscape
2. moving ~/.config/inkscape/preferences.xml away (you can reinstate it
later)
3. import the .eps and try to ungroup it
I'd expect it to take at most one minute.
