[debian-mysql] Bug#461759: mysql-server: /etc/mysql/conf.d/ not being read?

As I understand the incstuctions on the bottom of /etc/mysql/my.cnf all local changes should be added in files
included from /etc/mysql/conf.d so that the main my.cnf can be replaced during uprades.
I did try to add
[mysql]
wait_timeout=50000
interactive_timeout=50000
to a file I called /etc/mysql/conf.d/timeouts.cnf
They were not read and only had an effect after I added those statements into the main my.conf
