Any chance you have enabled AppArmor on those affected machines?

There is ` libapparmor1` installed on that system but this package is also
there on other non-problematic setup.
I haven't seen any other apparmor bits installed so I guess it's not enough
to have it “enabled”.

Note that my datadir is not /var/lib/mysql, initially it was a symlink to
another filesystem, I also tried to do a mount bind or to tell the real
path within mysqld configuration, it fixed nothing.

I'm not able to move the datadir back to the rootfs since the databases
size is greater than the available space on the rootfs. I don't know if
it's related but I hardly doubt: I'm probably not the only one on earth to
move the datadir outside of the rootfs.
