OK I understand the concept and it's quite a good idea but I was not
able to restart Nagios after an upgrade because checkcommands.cfg and
plugins-auto.cfg contained duplicated commands.

I don't know if you did so but plugins-auto.cfg should appear in
nagios.cfg
