Please file a bug in the Debian BTS so that we don't lose track again.

What exactly is the problem here? If all that happens is that you
cannot submit external commands, that feature is disabled
intentionally by default, and
/usr/share/doc/nagios2-common/README.Debian has information about how
to use dpkg-statoverride to keep package upgrades from overwriting
your local mode changes.
