Hum, sorry for being so late. But I am not able to reproduce this bug:

root at smithers:~# /etc/init.d/nagios-nrpe-server start
[ ok ] Starting nagios-nrpe: nagios-nrpe.
root at smithers:~# pgrep nrpe
24527
root at smithers:~# /etc/init.d/nagios-nrpe-server stop
[ ok ] Stopping nagios-nrpe: nagios-nrpe.
root at smithers:~# pgrep nrpe
root at smithers:~# 

Can you send me the output of bash -x /etc/init.d/nagios-nrpe-server stop ?
