The nvidia.conf link was indeed missing. Removing the kernel module
links I made and running the above created the nvidia.conf link and all
is now working fine.

I did some months back pull in a version of the nvidia drivers from
experimental that resolved a bug I was running into frequently though.
So I wouldn't rule out that I changed something, but I don't
specifically recall using update-alternatives or update-glx.
