OK I changed the build-depends to QT4 and tested the resulting build.
This works and has an icon in the message tray. This also has icons in
the systray for Cinamon and MATE. The original QT 5 based build did not
show the icon on Cinamon and MATE and had an empty (without the cloud)
icon on GNOME. So there is definitely a problem with the QT 5 build. The
bug only showed up after logging in, just stopping owncloud, installing
the QT 5 build and starting owncloud again did not cause the bug.

Someone now added me to the team, thanks. I pushed my jessie-backports
branch and you can have a look at it.
