After the package is purged, the ucf database still has data on it which prevents reinstalling the config files.

Running

    for conf in agent inventory-server-plugin ssl-server-plugin server-test-plugin \
        proxy-server-plugin proxy2-server-plugin
    do
        ucf --purge /etc/fusioninventory/$conf.cfg
        ucfr --purge fusioninventory-agent /etc/fusioninventory/$conf.cfg
    done

solves the problem.
