I cannot reproduce this behavior, it seems to work for me:

root at puppetmaster:/# puppetca --list
klong.noip.com.br
root at puppetmaster:/# puppetca --clean --all
Removing /var/lib/puppet/ssl/ca/requests/klong.noip.com.br.pem
root at puppetmaster:/# puppetca --list
No certificates to sign

Perhaps the order of the arguments you used impacts it? In otherwords,
if you do --all --clean it probably will not work, since the --all
operates on the operator preceeding?
