I'm not able to reproduce this with:

* An upgrade of the package puppet in an instance running Debian testing
  (puppet 3.8.5-2) to puppet in Debian unstable (puppet 4.0.5-3).

* A dist-upgrade with "puppetmaster" installed, from jessie to unstable.

…so I need more information.

If you could provide it, the following would be helpful for me to
reproduce it:

* "grep puppet /var/log/dpkg.log" (so I can see which puppet packages
  was installed and removed)

* The log lines in /var/log/apt/term.log from the update session. (so I
  can see what apt did)

* The settings matching "dir" in /etc/puppet/puppet.conf, and if you
  have it, /etc/puppet/puppet.conf.* ()
