You're right of course.

There are actually quite a few files that shouldn't be in /etc.
Just about everything except the RT_SiteConfig stuff should go in
/usr/share instead.

The rt-setup-database script may need some tweaking; it should be made
possible to override the default path in case somebody really needs to
use edited schema or upgrade files.

The transition to 3.8 is probably the natural place to fix this.
