We had such a bug recently for samba (#558116).
Steve Langasek fixed that in our SVN by modifying the maintainer
scripts. From his comments in the bug log, our maintainer scripts were
far from perfect in their use of update-alternatives, but it still
puzzles me that the bug popped out suddenly.
