Your self-compiled copy probably installed the files in the non-FHS
locations, wheras the Debian package uses the FHS locations and has a
different prefix. 

Another thing to watch out for is that you don't actually downgrade,
which the upgradeprovision script won't deal with well. Is the current
git snapshot you're using older than the one packaged in Debian?

The simplest way to upgrade is probably to do an install of the Debian
package and then overwrite the datafiles generated by the provision
script with yours. I don't have any experience doing this though, so I
have no idea whether this will work.
