I looked at these files and am afraid that I can’t really help. I don’t
see any evidence in these files that gdm3 falls back to ConsoleKit. In
fact, I don’t see any communication from gdm with logind or ConsoleKit
at all.

I also see that logind obviously does _something_, but I’m not sure if
it’s doing what you expect of it.

My hunch is that the problem here is somewhere else, but I know too
little of GNOME and GDM to be of any help. My recommendation is that you
attach the strace files to the bugreport and maybe poke some of the
GNOME folks who are more familiar with the area in question.
