I said, a manual modification is more likely then a bug in
pam-auth-update. I didn't say pam-auth-update is bug free :-)

This does indeed look like a bug in pam-auth-update.
So I want trawling the pam bug tracker a bit.
Looks like you might have been bitten by
https://bugs.debian.org/cgi-bin/bugreport.cgi?bug=923362
It looks suspiciously close to your issue.

Unfortunately this bug report was closed without a solution.
