Do you get a beep if you run
systemctl reboot --no-wall ?

It's possibly related to 
https://github.com/systemd/systemd/commit/cdf370626f08ed509a5dde9d5618eed29d625032

In that case, wall messages do trigger a beep on your system.
If you don't want that, you can blacklist pcspkr.
