Hello,
I forgot to mention in my report:
machine-id was not missing, the file was always there and had some kind 
of hash as content. Moving it away also did not change the error. I 
would have expected something like 'file not found' if there is no file. 
The message 'protocol driver not attached' makes no sense to me when 
trying to read a file.

Rebooting into a newer kernel made this problem go away, no idea why.

But since systemd was still unhappy it did not finish booting. And the 
biggest problem was that it kept logging me out. While apt is running it 
shouldn't do that and it would be better if it would output its messages 
to a different console.
