   * What led up to the situation?
    I tried flatpak today for the first time, installed an app and
    wanted to get a shell in its content to make some system settings
    (dark gtk theme), read manpage, found out about enter command,
    tried it but failed

   * What exactly did you do (or not do) that was effective (or
     ineffective)?

Note that the directories 

'/var/lib/flatpak/exports/share'
'/home/user/.local/share/flatpak/exports/share'

are not in the search path set by the XDG_DATA_DIRS environment variable, so
applications installed by Flatpak may not appear on your desktop until the
session is restarted.

$ flatpak enter org.midori_browser.Midori bash

Note that the directories 

'/var/lib/flatpak/exports/share'
'/home/user/.local/share/flatpak/exports/share'

are not in the search path set by the XDG_DATA_DIRS environment variable, so

session is restarted.
