Is this specific to being in an ecryptfs directory, or some other special
filesystem configuration?

To confirm: you were able to resolve this by applying the patch to
*ostree*, and not touching *flatpak*?

(I ask because they both contain a copy of libglnx, which is a "copylib"
designed to be embedded in larger projects like this.)
