I think dropping the deprecated GTK client is fine.

Right, I don't have the intention to make the migration harder. :-)

I just somehow read from your message that you've integrated the Qt GUI
client into the existing linphone (GTK and library) package. Therefore I
wanted to ask and clarify this for me. Obviously, I've misread your
initial message. Everything is fine.
