Can you always reproduce this? Can you share logging, e.g. from
/var/log/syslog, where messages should be about domUs getting shut down.

Ok, so it might be something in the shutdown sequence. Do your running
domUs depend on another service that could be shut down too early? E.g.
here is an example of such a problem:

Again, can you show logging from the shutdown sequence?

Can you be more specific? What kind of "somethings" are you changing?

By the way: this xend-related configuration file is not used by
anything, it's a leftover from the past that will be removed by the
packages in Debian Buster.
