It appears that popularity-contest relies on atime information, which
means that if the partition containing /usr and /bin is mounted noatime,
popularity-contest won't do much good.  It's common to mount filesystems
noatime in order to speed them up.

It might be good to check for noatime mounts (through 'mount | grep
noatime', or maybe something more clever) at install time, and if found,
show a dialog box warning that noatime should be removed from /etc/fstab
if the user wishes to have popularity-contest do anything useful.
