The source tarball contains two *.c files that were generated by Cython:

$ grep -r 'Generated by Cython' .
./scipy/spatial/ckdtree.c:/* Generated by Cython 0.12.1 on Mon Feb  8 18:11:01 2010 */
./scipy/stats/vonmises_cython.c:/* Generated by Cython 0.12.1 on Mon Feb  8 18:10:52 2010 */

However, there are Cython sources for these files included in the 
.orig.tar.gz.
