Just a random thought, are you sure this was a *new* install of
 libapache2-mod-wsgi?

If you had manually deleted the conffile, and then upgraded the package,
the conffile won't get recreated.

Or if you had previously installed the package, and removed it without
purging it, and then manually deleted the conffile.

I don't know if this is your problem or not, just something that could be
the problem.

Unfortunately you didn't quote the output of aptitude which would have
helped to shed light on the issue.
