tracking upstream's git repo and autotools

Hi+ACE

I'm trying to come up with a good way to package directly from
upstream's git repo, which doesn't contain the files autogenerated by
autogen.sh.

I've got the 'pure' upstream in the 'upstream' branch and my patches to
this code and Makefile.am in 'upstream-patches' as suggested by madduck
in
http://people.debian.org/+AH4-madduck/talks/vcs-pkg+AF8-lca2008+AF8-2008.01.28/slides.s5.html.

Should i just run autogen.sh and commit all generated files in
'upstream-patches' and then tag this as with the version number?
How does git handle repeated merging of these autogenerated files into
the integration branch when i package a new version?
