Please check if your issues are caused by the fact that stopping
mosquitto with sysv init is not working. I took a closer look and found
that 

#pid_file /run/mosquitto/mosquitto.pid

is commented out by default. If you uncomment this stopping via sysv
init should be working, which might resolve them.
