In general, $RET should probably be put under quotes.
But the deeper problem seems to be that "Template: biomaj/mysql" in
the template doesn't have a Default: setting.

This seems strange. The line is
30 java -cp $biomaj_root/bin Configurator java_home:=...
but there should be something java-ish due to "Depends: ...
default-jre | java6-runtime ..."

For me biomaj installs; interesting observation:
# dpkg-reconfigure biomaj
/var/lib/dpkg/info/biomaj.config: 17: [: =: unexpected operator
# echo $?
0
But not the "java: not found" problem.
# which java
/usr/bin/java
IOW: I can't reproduce the installation failure (amd64 sid chroot,
DEBCONF_FRONTEND=noninteractive), neither with biomaj-watcher nor
with biomaj, neither with --with-recommends nor with
--without-recommends.
