[Debian-med-packaging] Samtools 1.3 (was: Missing symbols in htslib 1.3 (#311))

Hi all,

another quick update:

Now that htslib 1.3 is there, I have also just updated samtools to 1.3. The build system is a bit different from 1.2 and I needed some autotools hackery to get it to work, with a couple of IMHO inelegant mew patches. I don’t know much about autotools, and I would appreciate if someone more knowledgeable could take a second look at what one could do to get rid of them. It seems that the main issue is that building from git instead of a release tarball needs additional steps, and they seem to be less tested outside upstream’s developer setup that the rest.

Anyway, the current samtools debian/unstable branch in git builds fine for me, and build tests succeed. Please review if you want.
